You can, if you sign up on the new console with your account, download the game in the eshop again.

The game is then unlocked on your Nintendo account.
If you buy a new switch because the old one is broken, and log in there with the same Nintendo account, you can also download all the unlocked games again.

The eshop is probably not the revolution of the online stores but it is not that bad. If you click on the profiling in the eshop on the top right corner you'll find the option "redownload" next to your wishlist where all online purchased games appear that are not installed on the console.
