The DLC content is linked to your account after purchase, but you can't use a Nintendo 3DS account with 2 handheld consoles at one time.
After you've bought the DLC bonus, you can download it for free as many times as you like (unless it's removed from the Nintendo e-shop).

I'm sorry that I answer only today, anyway, the account of a 3DS is a Nintendo Network ID and this can only be used simultaneously in a 3DS and a Wii / Wii U. Logging out would mean deleting the NNID from your 3DS and then using it on another 3DS. But I've never done that myself and I do not know the effects after deleting the NNID.
PS: Using the same NNID on two Nintendo 3DS consoles at the same time is not possible because Nintendo blocked it.
The Nintendo account of the Nintendo Switch is something completely different than an NNID and can't be directly connected to a Nintendo 3DS. You can only enter the NNID of your 3DS on the Nintendo page in your profile and register in the same way. However, only one NID can be entered and not several at once. After doing this, you can connect your Nintendo E-Shop account from the 3DS to the account of the Nintendo Switch, but after that it is no longer possible to disconnect.
If you still want to connect the two accounts, the Nintendo E-Shop offers the Nintendo Switch an option that can be found in the menu of your own profile.
